As is often the case I was being a muppet with navigation tree's question, I needed to switch the Navigation Tree Setup to "Custom" in the quick startup section. It would have been handy if it changed that when I customized sections but if that's the way it works then I can cope 
I would still like some help with the other questions in my post. Adding usbcopy to Ignore Directories doesn't seem to work for me, maybe it's called something different as far as Twonky is concerned?
