I added my 5th drive as a spare and it spent all night rebuilding but completed ok and my data is still there. I was actually able to access my data during the rebuild as well.
Thecus needs to get their act together. These problems are getting old.

I believe you are using WD5000YS, correct? Yes I indeed do use 5x the WD5000YS (01MPB0).

For those who are using the WD5000YS-01MPB0 drives, I "may" have a solution for you (at least it worked for me):
Put a jumper on pins 1 and 2 of all of your drives.
From the WD Installation manual:
"SSC_DIS Mode (Default) – Spread spectrum clocking feature enabled or disabled. Default setting is disabled or jumper shunt is placed on pins 1 and 2. Removing the jumper shunt will enable spread spectrum clocking feature."
So the drives "should" ship with a jumper on pins 1 and 2, but mine didn't and I was getting lots of degraded-rebuilding issues. After I put the jumper on and went through 1 more rebuild, the problem went away.
(I also disabled the NTP daemon which auto-sets the unit's clock from a remote time server, and set the clock manually - this also may have helped - there was some indication on my system that the last disk in the RAID array wasn't mounting possibly because of a different timestamp on it).

On the WD5000YS-01MPB0 Default is no jumper .. it's written on the top of the drive :- "Jumpered pins 1 and 2 enable SCC (Spread Spectrum clocking)" confusing isn't it ! However if it sorts the problem cool .. I have had to rebuild my raid 3 time so going to try it on my second N5200 and then on my primary N5200 if all is well anyways thanks Nogami Rob

Hi, one more having the problem.
I have the problem with the N5200 and 5xWD500YS. The Thecus Disk Information shows I have the WD5000YS-01MPB0 with firmware 07.0. The N5200 is running with firmware 1.00.04. In my setup only 4 disks are used in Raid 5 (the 5. is for future use not marked as spare). I have seen the problem more than once after shut down by software and with the front button. On my system it is always disk number 4. which is not detected.
Hope this helps the Thecus people to find a solution. Best Regards,
Frevel

To reiterate, we have seen this "at random" across three different N5200's all with WD5000YS drives and 1.00.04 firmware. All are on UPS and in all cases the problem shows up on a random drive after a "proper" shutdown from the GUI. No "surprises". It does not always happen, in fact it usually doesn't. We have shared all we can with Thecus, and although they said in email they are aware of the issue and that is a priority, they haven't responded with anything new (eg fix, workaround, or even indication that they see and can re-create the problem).

After first reboot with firmware 1.00.05 everything is still working ... hope they have solved the issue, although that is hard to judge after only one reboot.....

I have some questions: 1) Where did you get 1.00.05? It isn't on the Thecus site here: www.thecus.com/download.php?pid=82) To the users who have applied either or both the spread-spectrum workaround or time server workwaround: a) Any feedback from Thecus on the suitability of these changes? b) Any hunch of your own as to which of the two is at fault? One N5200 of ours woke up "degraded" again this morning; now off line for ~6 hours while it rebuilds. My manager is not pleased. Thanks!

I also have this problem.
I use 5 x WD5000YS-01MPB0 at RAID level 5.
The RAID starts up degraded approximately every 7th time independent from the prior shutdown method (browser, button) or installed firmware version (1.00.03-05). All 5 disks have been affected at random.
All rebuilds have been successful so far - anyhow I'm really concerned about my data.
Thecus only responded on my first request 6 weeks ago: They proposed me to replace disks. After all I don't have the impression, that Thecus has this serious problem on its list.
Now I will try nogami's solution with the jumpers ...
My first NAS, a Buffalo TeraStation, works without any problem (except for the speed) since two years and I soon need a further storage server ...

To SS42 and others that might be interested:
Have had my N5200 for about 3 weeks now and in the 1st two experienced this issue on 5 occasions, always with disk 5, for the last week after switching off time synchronization as suggested by Nogami I haven't lost any of the five disks in the raid 5 array.
For info, am using 5x WD5000YS and have installed the latest firmware, i.e. 1.00.05. I haven't put any jumpers on the drives, only because I haven't received them yet but as mentioned the problem appears to have disappeared since the time synchronization was switched to manual.
Hope this helps, thanks to others and especially Nogami for their postings.

I've had it set to No since I got it and have still experienced the lost 5th disk every now and again. I don't reboot the N5200 very often so this has only happened to me twice.

Hello Turtlesoup Have the 'NTP Server' value set to 'No', from your post seems this hasn't made any difference on your end. As mentioned, this is the only thing changed on my end since I last received a 'degraded' RAID, will update this this post if this returns but so far so good

With our multiple N5200s, we too switched over to the "No" option for NTP server. We've been running 24/5 on UPS, so there haven't been enough power cycles to see one way of the other. It is not good debugging practice to change more than one thing at a time; but seeing no real harm, we upgraded firmware to 1.00.05 this weekend.
With 1.00.05 and NTP Server=(no), I think our only difference is the installation of the spread-spectrum mode jumpers. (We haven't installed them.)
It would be super-helpful to know if anyone has seen the degraded issue with the spread spectrum jumpers installed.
Thanks nogami, w3cadet, turtlesoup, et al. -ss42
