I would love to be able to run fsck on the internal ext3 and external usb vfat partitions, is there a module for fsck or can I make one by recompiling fsck, if so how?

Best to use your Windows, Mac or Linux box to check external usb drives!
To check the Thecus itself follow the procedure described in the appendix of the user manual (File System Check Utility). It shows how to safely run fsck via the gui.

Would have thought you could do it without changing network subnets!
should be in the shutdown / reboot. (Press here to restart and check the disks for example), then the box reboots, is unavailable whilst it scans the disk then comes back up as normal. perhaps with a log viewable somewhere in the menus...

I second that! It's a task that should be simple to trigger and to be executed automatically on a regular basis. Some (if not most) Linux distributions do have this kind of automatism built in.
