It is not irreproducible for me why thecus is not able to find the right command to spin-down some HDD's. (e.g. SAMSUNG HD501LJ)
This issue is absolutly not wholesome for the lifetime of the HDD's and it is also not a gift for the climate protection (power consumption)
So please work hard on a patch for that little but ugly issue. (Other manufacturer don't have this problem....)

I am using the Samsung HD401LJ drives and they spin down correctly. This works completely, over the last three firmware versions. I am a little bit surprised, that Samsung should have change so much in their drive firmware between the 400 GB and 500 GB model, since it is the same serie (even the newer one, replacing the x00LJ series).

If the mediaserver is running or the rescan of iTunes, they will keep the disk from spin-down.
Try to turn off the mediaserver and set a longer rescan interval for iTunes.
